You have to be a little more specific here , I am going to assume that the interior lights are staying on , ck the switch on the headliner make sure it is on the off position or door position one is for the door activator or switch on , or on the headlight switch turn the knob to the right should be one of these fixes

When arming the alarm and immobiliser does it not beep or make some sort of sound and when it is armed is there no indication like a flashing red light that its armed?

Make sure all the doors, Windows and trunk are closed and that no lights stay on inside. If a light does stay on inside the anti-theft may think it's an open door or someone is still inside. Also, if you have a lot of stuff on a seat, the pressure sensor in the seat may tell the anti theft there's still someone inside the car. You should usually get a confirmation of some kind that the anti-theft is active, unless the confirmation was turned off in the vehicle's settings.

What causes the gear light and passenger light to stay on when the ignition is off

Don't know your car brand but mine has a switch on the light that allows you to select: stay on, stay off, or come on when a door is opened. Then there is a delay to give you time to get inside the house. Try locking the doors and give it 30 seconds.

My courtesy inside lights stay on

Check the knob that controls panel light brightness. Turned all the way up, it also turns the interior lights on.

Car was off...parking light, tail light, and directional arrow inside came on and wont turn off?

Maybe the battery inside key fob needs changing. It sounds like its to do with the alarm / immobiliser.
