Remote control battery flat i changed the remote control batteries by new one and the message still there and the remote is working normally means that it is not anything concerning batteries

is the battery strong enough to cover the need? it is better to ask your electrician or a friend who is well aware about remote controls and fob keys to check it for you and do the necessary work to help.
RFA means radio frequency actuation. This usually indicates one of your key fob batteries are getting weak. They work off RFA, by remotely operating your door locks thru radio signals. Its best to change the batteries in both remotes at the same time. They shouldn't, but not always need reprogramming. After replacing the battery, simply press the lock and unlock buttons together to re-synchronize the key fobs.
hi, this message is warning you that the battery in the key fob is going flat if this battery goes totally flat you wont be able to start your car as its this signal from the key fob that turns the imobiliser off so with out this fob your car wont start so its best you get the battery changed sooner rather than later.

if there is no charging then its back to the alternator or the way its hooked up? did you recharge your flat battery with a mains charger after it went flat the first time? as no alternator will charge a battery from flat to fully charged,,,,even if you drove around the world none stop! the new alternator may have given up working becouse you overloaded the voltage regulator trying to recharge a flat battery witch would mean it was very week to start with?
A quick fix would be to change out the remote batteries, normally a battery speciality store like batteries plus, or batteriesplus.com. the are in most states. the second option would be to see if the dealer could obtain a new remote, Good luck!
leave the ignition on for upto 30 minutes this will then over ride the immpb but change battery in remote much easier check with your local toyota dealer they will tell you the sequence
SOME OF THE REMOTES REQUIRE THAT THE KEY BE IN THE IGNITION, IN THE ON POSITION. TAKE THE BATTERY OUT AND WAIT 10 MINUTES.
