The MAF (Mass Air Flow) sensor is a very common problem with these along with the pickups. This isn't what you would call an inexpensive part. Definitely do some shopping before you buy one.

I,m thinking that its your catalitic converter, it may or may not be the fault of the cold air intake, due to the increase in air flow you may have freed up some lingering carbon deposits through driving potentionally with a heaver foot than normal. (we all love the sound of our intakes) Is there a check engine light or emmisions type of warning?

Well if I had the code I could tell you what is exactly wrong. But from what you describe you may just need to replace the mass air flow sensor. Cleaning it will help but not solve the issue if it was the cause of the MIL coming on.
