Question about 2000 Lincoln Town Car
The trunk button and the door locks do the same.
It can be just a simple bad part. Get another one and if it does the same thing then I would suggest getting a diagnostic because the power is going somewhere.

WARNING: A garage door opening system that cannot stop or reverse itself after detecting an object in its path does not meet current federal safety standards. To decrease the risk of serious injury or death, do not use the universal transmitter with a door opening system that lacks stop and reverse features as required by federal standards. This includes any garage door opening system manufactured before April 1, 1982.
CAUTION: During this procedure, the system that you are programming will be made to operate. Make sure that people or objects are clear of the garage door or gate being programmed.
Press and continuously hold the button for 20 seconds. CHANNEL X TRANSMIT will be displayed (X will be 1, 2 or 3) during this time.
After 20 seconds, the display will read CHANNEL X TRAINING to indicate training has started.
Release the channel X button. Training is complete.
NOTE: To train a garage door opener (or other rolling code-equipped devices) with the rolling code feature, follow these instructions after completing the learn mode.
Press and release the programmed universal transmitter button. Press and release the universal transmitter button a second time to complete the training process. (some garage door openers may require this procedure to be done a third time to complete the training.)
Press the button. CHANNEL X TRANSMIT is displayed.

All you have to do is bring it in and it takes 2 minutes...to make it like a regular manual car trunk...they tap the part where it closes and it works just like a regular trunk. Much better because I always thought I'd get my hand caught in the automatic. One of the guys at the Service Center did it for me in 2 minutes for free:)) Don't get a new motor just make it manual. Plus the trunk open switch still works as usual.

Using your keyless entry on the keypad, press the 5 digit code to get into the door and press the 6 key immediately after. Lincoln has several codes in addition to the 5 digit keyless entry like pressing the 3 to open all the doors, the 6 for the trunk and pressing the last 2 buttons at the same time to lock the doors.

I have the same problem in my 2001 towncar. I removed the switch control panel (without removing the door panel) by prying up from the front of the panel. There's a spring loaded plug under the mirror adjustment. Once you get that pulled up, the whole unit will lift out. Since there's a two year difference in the models - it MAY not work... however, you might not have to remove the whole door panel as you think.
In my case, the wiring was bad.

I have a 93 town car, same thing happened. DO NOT PRY ANYTHING !!! You should remove the door panel and you will see screws that hold the switches in place . Poor design for them to have metal screws going into cheap plastic. Some jb weld should do the trick,
