Before changing anything else, I would suggest getting a can of starting fluid and spraying in the air filter. If the car starts then you will know that it is a fuel problem. If it doesn't start then it is going to be an ignition problem. If it is a fuel problem, you should take off the gas cap and listen for the fuel pump to come on for about 3 seconds. If you don't hear the pump then check to make sure that the pump is not getting power. If it is getting power then it could be the fuel pump driver module. If it is getting power then it is the fuel pump.

Narrow the problem down to a spark or fuel problem by spraying starter fluid into the intake. If the car starts for a few seconds, then you know there is a fuel delivery problem (fuel pump or injectors not firing). If it doesn't start for a few seconds then you know there is an ignition problem. In that case, the CKP or crankshaft position sensor circuit may not be functioning correctly.

Good luck on this diagnosis.

Do yourself a favor , don't play the swap parts game ! Take it to a quailfied repair shop . Every body thinks they can fix car's .They read a little an assume that's the problem . There are specific test for checking fuel pressure an testing the fuel pump electrical circuit . If you want to fix cars go to school . You can't just replace PCM'S - powertrain control modules , they need to be programmed . This requires a factory scan tool or a J-2534 pass through device . Threepoints of interest.

Fuel pump ( can you hear it working)

Your crankshaft position sensor ( controls spark) & the

Mass air flow sensor (controls the air / fuel ratio to engine )

Good luck.

crank sensor - fromnt of engine at crank pulley
MAF sensor - 1st sensor on duct exiting the air cleaner
Fuel pump , in fuel tank.

1999 Continental will not start

I think the anti theft anewer is correct. I have an extra key for my '99 Lincoln continental that apparently doesnt have whatever "chip" it needs in it. If you try to use that key it cranks but won't start. I don't know if the key "chip" can fail or not. Maybe a quick conversation with a lock smith will shed some light on the problem.

Check to see if its getting spark by slightly removing a plug wire.  And see if you can see fuel pumping inside the carb as you pump the linkage.  Also try poringing a little fuel inside the carb with the air filter removed.  If it starts it's the fuel system if it doesn't it's the ignition system.

Does anti-theft light come on for a sec then turn off when you turn on the key or does it flash with key on?
You said that CEL turns off while cranking, does it come back on if you continue to crank after about 8-10 seconds of cranking?
If it does not then your PCM is not seeing a signal from the crankshaft postion sensor. You can try wiggling the harness at the crankshaft postion sensor and see if it will start.
