The Navigator is totally run by electronics. The only way to diagnose is with professional grade scan tool computer. It takes about 30 minutes. The throttle body has a relearn / reset procedure.

Did you disconnect the battery lately?
Is the Security Light flashing?
Do you have fuel pressure?
Check for spark?

Presumably you disconnected the battery when you did the fuel pump and PCM? It also looks like the PCM has to be programmed with the VIN Number.

To reset the 2000 lincoln navigator anti-theft system press and hold any button on your remote within 20 seconds of the eighth turn. Hold the button for as long as 20 seconds until the locks automatically click and release. Remove the key from the ignition to stop the reset cycle.

sounds like antitheft system is acting up..needs reprogramed maybe..pull the negative cable with the key on....kills everything..then shut the key off..reconnect the negative.. turn the key to run position for a few seconds(resets all factory presets) see if it will start..

Are you hearing any noise like a grinding or a clicking?

my 2011 navigator won't start just installed new battery and all i am getting is a load clicking sound

disconnect the battery wait a min then try it this should reset the car.if that's not it let me know what the car is doing when you turn the key example lights dim no sound ,lights don't dim no sound if their is a sound what kind 

it most likely blew a line going to the rear leveling valve to leval out the truck i would start there and then check the bags and the valve it self.

My 1999 navigator started right away then I turned it off. When I tried to start it 15 minutes later, I just here one click and the engine doesn't turn. I checked the battery and it had 12.35 volts. What possible problems can it be?

Get inside the car - with your remote - lock and unlock the doors, then try to start it. Let me know if that works. If not, I'll get you some more info. Phil
