That's because the car is putting itself into "limp"mode. Take it some where to have the code read without the code number it tells me nothing.

Check engine light means emissions control system failure.
I would only rely on Honda to properly diagnose this and
replace component failure with Honda part. The ck engine
light was probably reset when your mechanic replaced the
crankshaft sensor, and in time, came back on cause the
problem has not been corrected.

Orange light that looks like a motor has come on. Does not say check engine. Not sure what it is, and car is running like normal

It is the engine management light, conmen problem on civic, can get it checked and reset, but sometime will come back on. Up to you witch way you want to take it. will not damage the motor.

Honda civic 2004 check engine light is on can't get it to turn off with a hand held code reader. Reader says there are no codes in the hand held. but the check engine light stays on?

Futher diagnosis may be in order. If there truly is "no Codes" you need to find out why the computer is turning the light on. I would have the dealer or a shop that works on a lot of Honda's look at it.
