Today I went through about 4-8 inches of water doing around 10-15mph and my truck is running kind of rough and a bit sluggish and now the check engine light is on. What could be the problem?

Water can raise havoc on all kinds of connections, sensors and components. Let it dry out good, the light could just be on from an engine miss firing when it got wet. If it continues to run poorly have the codes scanned and it will give a better direction on what area the water may have affected.

Catalytic converter & check egine light

You didnt say what country or state you are from. If you are from the US removing the cats will cause your to fail safety and emissions inspections due to missing components ie no catalyctic converter. The cats dont have anything to do with exhaust noise. They are there to capture bad emissions. What dealer did you take it to? A reputable dealer would not have told you straight pipes would solve the problem.

Misses and sputters at certain throttle position

This sounds like the same problem I had with my 87 Jeep 2 door Cherokee Sport.
Thought I had to replace the Fuel pump yet when I went under and pulled it out of the side of the tank I found that one of it's vacuum or return line had fallen/poped off. After I pushed the rubber tube line back on it's metal tube and pushed and remounted the pump back in the tank. Started up and it never ran better at any speed. Yea!!!!!

I am only getting 16 MPG in the city. what kind of gasoline is good for this car.

The Focus is not a high performance car, it should run fine on 87 octane, or low test. Even e85 should work. If you are doing a lot of city driving, get a can of fuel injector cleaner in there and go for a spin on the freeway, burn that **** out of there. You can burn the better fuel, but it won't do any good, you will just be burning money. Hope this helps.

1995 jeep wrangler 2.5l thinking about buying the 2.5 just wondering what kind of power it has on the freeway don't want a car where i have to go pedal to the metal to get on the freeway

The 2.5L does not have nearly enough power for this vehicle. They are terribly undersized and tend to wear out quickly because they are worked so hard all the time. I have seen a lot of them come through my shop either burning oil badly or with blown rod bearings because of this. I would get one of the six cylinder models, it seems to be much better suited.
