This is going to be either a programing issue in the transmission control module or an main control valve body concern. This vehicle is under warranty for 48 months or 50000 miles so I would have my local dealer take a look at it.
Ford has a new techincal service bulletin out on a concern similar to what you are describing. It states that if vehicle has less then 20000 miles to reprogram the PCM and TCM, if it has over 20000 miles they recommend to replace the main conrol valve body. The TSB number is 08-24-01

SOURCE: SLUGGISH TRANSMISSION

Discribe sluggish. Changing the fluid has nothing to do with shift stratagy or correct trans operation. Change the filter every time you do the fluid,unless your just pulling the plug every year or so,to change some fluid.
These vehicles have a tendency to have a bad Trans Solenoid Pack. If it bangs into reverse or shifts funny around 35 to 40 on a slight hill,that part may be going bad.
You need a proper working EGR Valve and TPS (Throttle Position Sensor) also.
Don't forget to flush the Power Steering Fluid--although unrelated to the trans.

Trans--Mercon V Fluid
Steering--Mercon (Not V)

I have a 2007 lincoln mkz, recently it has started making a howling noise, it sounds alot like power steering whirring, but my power steering is full, and it does it while accelerating, from a stopped...


If you are stopped and can turn the wheel back and forth, it is not the power steering.

Changed my trasmission fluid and after an hour i checked it and it was brown


You have a failed & burnt transmission,
from using it with the fluid low

That will cost you three or four thousand
to repair, where just changing the fluid every
3 years & making sure you had no leaks was
your responsibility

How to fill transmission fluid in mkz


Through the dipstick fluid level checker, if you have one. Some newer cars don't even have a transmission fluid checker dipstick. If yours doesn't have the dipstick, check with the dealer on how to add fluid.

Transmission fluid capacity for 2008 Lincoln MKZ? in quarts


If you have the Asin Trans which most MKZ' woth V6 engine of that year such as my own MKZ take 7.4 quarts dry, probably about 5 if just removing the drain plug on the bottom. there is a drain plug which takes a large torx socket to remove, no filter because the valve body is located on the uppper side of the trans and not the bottom like normal transmisions. the fluid is a special fluid ,Motorcraft
XT-8-QAW Fuid.I would not rust any after market brand which says it is compatable. It can be bought at a ford dealer, or I even saw it for sale on Ebay. Hope this helps, you exact trans type can be found in your owners manual as well as on Fordowner.com if you make a profile and add your VIN of your vehicle to your garage. You can download manuals there and even make service appointments
