The idle is to high at rest and as you start to drive the choke light comes on
Choke needs adjusting and/or a vacuum actuator not working..in short must be the choke valve not opening fully...should be fully open of course when engine is at operating temperature..some linkages could need bending to adjust them also...

is the battery good if it is shorted out it will do this or if the charging system is not working

The Starter silenoid is probably what the problem is. And the knocking could that be a loose starter? The two problems doesn't seem connected.

The fuel filter is located in the pressure line that runs from the fuel tank to the engine,
near to the fuel tank.
Keep the engine off for few hours before replacing the filter, to get rid of some pressure in the lines.

The ck engine light should not be ignored, what sensor was shown to be bad ? Have it scanned again and replace the sensor that is bad if it still runs rough you might want to consider a tune up. Plugs, wires, fuel and air filter's and clean the throttle body with some gumout. It could also be the IAC motor Idle Air Control. Good Luck

Better make sure the fan works. There is a switch on the radiator that turns the fan on when it gets to a certain temperature. It could be the fan or the switch. Your thermostat is not your cap, it's in a different location. (Usually at the engine end of the upper radiator hose) Get the leak check! A good garage can pressure test the system to see what leaks you might have.
