Exactly the same problem.  Loud clicking noise from the center consol when when I start my 1997 Lincoln Towncar Executive and the AC is on.

The noise can hardly be heard from the outside of the car with the hood up, but is fairly loud from the cabin.

Clicking goes away after about a minute.

The problem is with the blend door it controls the blend of hot and cold air. there is a small electrical motor that can go bad or they can hang up
you will probally have to take some covers off to find out whats going on

If sound comes from under the dash, it might be an hvac actuator that is having a problem? Sometimes you can put your hand on it and feel the vibration? Sometimes with a relay, you can do the same thing.

Check the blend door and other actuators. May be disconnected.

What and how to fix clicking noise behind radio?

the clicking noise is from the Heater/AC air temperature control bleed door, either the blend door shaft is broken or the actuator gears are slipping over eachother that move the door, these used to be cable operated, an electric motor was added years ago for more precise temp control of AC and Heating, to repair this the entire dash must be removed, this requires a factory repair manual and is a 10-12 hour job, very difficult job.

Loud noise from under the dash, ac/heater area. No cool air 97 li

If this noise is a clicking sound and is coming from the front center of the dash, then it may be the blender door motor which will require removal of the dash to replace it. It will keep the door from switching from heat to a/c. Does the odor smell like you have a freon leak in your a/c evaporator core or does it smell like a rat stuck in your heater and a/c ducts?

Most likely they ( the Ford dealer) cracked the heater core when they pulled the dash to fix the other problem, I worked as a Ford dealer tech for 20 years and this is entirely possible.

For poster markjschwab, the noise is the blend door motor, so your dash will need to be removed to fix that issue, be careful of the heater core or just replace it while the dash is out, they are cheap.
