1st check the belt to the alternator. it should be in good condition and free of cracks. twist the belt so you can see the underside to check. if the charge light is on, this is a pretty good indicator that you have a bad alternator. if not get a cheep voltmeter and simply set to d.c. volts and put the leads on the battery terminals. voltage should be over 13.5 but not over 16

Sounds like a cylinder misfire to me. Scan your computer system for fault codes. If no codes are present, you can use mode 6 data to determine which cylinder or cylinders are not contributing and diagnose and repair accordingly.

you need to check your charging system... check the date on your battery, inspect all connections and power leads. with car running test power leads with a voltmeter, normal operating threshold is around 14v while running.

I suggest check battery charge, starter and ignition system condition; fuel pressure and fuel injection delivery system.

If you have some anti-theft system, check if this inst activated or some aftermark alarm.

There is one for the 2003 Mercury Mountaineer. If you are smellign a "vinegar" odor, mix a solution of 1 part bleach to 3 parts water and pour it down the grid at the base of the windshield. It will take care of the smell.

Is there a fuse the controls the charging systemon my 2003 Mercury Mountaineer

No there isn't a fuse that controls your charging system. There is the main connector that has a big eyelet that should have 12 volts at all times. Then there is a 3 pin connector and 1 of those wires should have power at all times as well. This means even with the key in the off position. Any questions let me know. Everything on the alternator is on a fusable link. Good luck.
