Owners manual?
Check relay box under hood behind the driver's side headlight.
Inside the lid may tell you which one you are looking for. I think it may be relay # 1

I have a 05 Navigator the compressor was not coming on at all. I changed the compressor and it still won't come on.

Check for battery voltage at compressor clutch. Check ECM
(computer) for A/C command. Problem could be in control panel.

Make sure A/C button is on (if equipped)

Is there a way to manually fill the air ride system on a 2003 Lincoln Navigator?

yes, locate the solenoid cable in the strut it opens with 12 volts, cut the cable and install a new line and a switch to the battery.
do the same with the compressor to run manually. it has an electrical line to start the compressor and other to open a valve to release the air from the air bags they share the ground cable. thats all.
you switch on the compressor and switch on the desire airbag to fill it. repeat the cycle for each bag.

There is a loud noise coming from my engine ..sometimes..

oh ok, you probably have air shocks and that is the compressor running... makes sense that it sounds with the engine off... it should not be a loud sound though, normally it's quite quiet and you only hear a faint noise... if it is that loud it's probably a bad compressor
