Your sunroof is suffering from wind impact. Search for "sunroof deflector" in Google and you'll turn up a variety of products that will redirect air while still letting you keep the sunroof partially open. They're also nice because they let the cabin air out without becoming incredibly windy.
Alternately, you could just open it all the way so that the wind can't catch anything to vibrate.
