Why are you asking people to guess the reason for your issue? With different people you will get different remedies and it might be possible that actual problem may be something else, so rather than go for guesses get your ride check for error code. The error code will tell you the exact issue related with your car.

SOURCE: Check engine and VSC lights on
I talked to you on the live chat, and I think that you may have missed the end of my typing...
What I went on to say is that more often than not, on the 02 4Runners, the Check and VSC lights in tandem look mainly after the emission system, and, since you stated no issues during the road test, I would guess that it is a fuel issue (too full/loose gas cap). But, if you can get the vehicle scanned, I will be very glad to provide you with more and better info if you provide me with the DTC codes. That would require your guy or an autozone hookup to a scan tool. I hope my clarification helps; and the graciouness of a FIxYa rating for this question would be greatly appreciated

SOURCE: check engine light stays on
It means that your car is due for a service. Ignore it at your peril!
Any well-equipped garage can do the servicing and then reset the service interval counter so that the light goes out.

If it runs fine and the idle is the only problem you could try idling it up some with the idle set screw on the throttle body it sounds like it may be a little bit out of time those toyotas have a fine lins on the timing.

The 97 has an allen head(14mm?) drain plug on the pan. Drain the fluid and
exaimine it in a clear container. Good transmission fluid smells like new ATF and is usually red. If yours is dark and smells burnt AND/OR HAS DEBRIS IN IT which I think is likely, you will need a new ******.

Testimonial: "I did what you suggested and the fluid was a dark red color with an awful smell to it. so I changed the filter and the fluid and haven't had the problem any more. Thank you so much for responding to my question, you really saved the day."
