Not shifting correctly - 2005 Honda Civic

Does it have floor shifter ? Shift interlock system .

Do you have a scan tool ? Not a code reader .

what do you mean doesnt shift correctly

take it back to the shop that rebuilt it and tell them to readjust the throttle pressure cable. if its shifting early then you will damage the transmission from having to low pressure

-very important check for brake light when pressed (outside rear)
-did u recently change any bulb at the rear if yes recheck if it the right brake light bulb 1157
u need to do a dignostic for the d4 light and it will lead u to the problem

did you replace the engine? if so, you should check you reinstalled the shift links correctly with the correct bushes.

Since all gears shift hard, and the transmission is in correctly (i assume) then it will be a linkage or spring type of problem in the shift mechanism or hook up to the trans. I also assume you have put back all the correct parts.... Last time i r/r a tranny that was like this, i didn't hook up the shift levers right... Rick

Check the Transmision kick down cable,,which is attatched to the throttle cable and goes into the transmission,,it may need adjustment.

Make sure your drag link is adjusted correctly, loosin the bolt and let it kind of slip into it's own position.

This should make it shift correctly, and as an extra measure, put a bottle of lucas trans fix in it....
