Replaced old engine with new one,truck stalls when try to drive in drive,but drives if use manual gear change,but if the revs get low in 2nd or 3rd it will stall as well,wasnt like this prior to engine replaced,could it be somthing with the vacume lines not connected right

trans usually coupled (electroically) with engine revs. check computer chip. perform computer diagnostics.

do not flush the trans, that will make it worse.
My friend you have no second gear, you need trans rebuilt.
If you flush it now you can cause more damage.
You could have a dirty Fuel Filter, try changing that first since it's the easiest and cheapest to do. You'll find the filter i believe on the inside if the frame under the drivers area. The only other thing i can think of is a fuel Pump going bad and not producing enough fuel pressure.
Best thing, start with the fuel filter and get the truck scanned for any DTC codes.

If the HOLD light in the in strument cluster is flashing at you, it is giving you a transmission diagnostic code (like a kind of Morse Code). A transmission specialist or a Mazda Dealer will be able to read this code and plug their computer into the cars computer, and tell you what is wrong.
