It sounds like it could be an engine misfire. As the engine spins faster and faster that misfire makes itself less apparent. However on stops and low idle speeds it will be very obvious. If the check engine light is on that would also help you narrow down the issue.

I have a clunking noise ciming from transmition/ transfer case when accelerating.

This may be in the transfer case or transmission, the best thing is to have a transmission shop look at it before something lets go and shoots out of the case, from what you wrote it sounds internal, being at a stop and having this vibration tells me internal,

2004 Dodge Dakota - vibration when accelerating from stop. Even happens when in neutral and I slowly accelerate.

if the vibration increases as you accelerate and change through the gears you could possibly have a universal joint on half shaft that is worn beyond its limits. If it only vibrates as a the motor increases the rpms it could be that your harmonic balancer this damaged all worn out. There is another possibility and that is that you have a damaged tyre that goes out of balance very quickly.

From a stand still if you accelerate hard vehicle starts vibra

Well, kind of short on description, issues typical in this complaint are misfiring and U joints.

To emininate the engine, does the vibration happen on power braking, without the vehicle moving?

I have a 95 Buick LeSabre and it recently started vibrating when I accelerate. I started only happening when i got to about 50 MPH but has steadily gotten worse. If I let off the accelerator it stops....

check the tires for separations or bulges in the tread face also check the drive axles see if the boots are torn or missing all together, also be sure to check the ball joints and tie rod ends.

I have a 1995 escort 1.4, when driving it has started to make a scratching clicking sound from the front passenger side wheel area, it stops when the clutch is pressed or in netrual and is worst when...

Sounds to me like the CV joint is going bad.
If the little accordian like boot is torn or cracked it will get water and **** inside and go bad quickly. If it goes bad it will crack the boot in most cases. It the car has 80,000 miles or more on it you should have a mechanic look at both CV joints on each side of the car.
If any of the CV joints are bad you should change them all because you do about the same ammount of work and you get the whole drive system done right.
The CV joint is just a universal joint for a front wheel drive. As it gets worse it will transfer the vibration to the engine and transmition which will cause more problems right away so you don't want that to happen. You should have it checked right away.
