I take that the vehicle is a jet ski. They work by the engine driving a centrifical pump to expel water at pressure at the out let. If it runs well out of water there is no load on the engine I would be checking things like spark plugs, timing exhaust blockages Corrosion in water jackets in exhaust as when it is water there would be water cooled exhaust.

SOURCE: fuel line freezing

If you got freezing and all these problems persist. And you did all that you said you did, then I must say first of all, You got one H*** of an engine. But, No choice, You have to drain your Fuel Tank. I think you already knew that. Just hope you don't keep it topped off. Good Luck.

Look for an IAC sensor (motor) Idle Air Control.
Usually located on side & front of throttle body. Not 100% sure which type you'll have but if you have pintle type (pointed end) Remove it, spray it well with throttle body cleaner as well as port it came from, and retry. If it cures it temporarily & starts to do it again, replace it.

Forget the sea foam
What exactly do you believe that would do & how?
How & where did water get into the fuel system
If it is in the tank, you have to remove it & clean it
If you ran out off fuel the pump may be shot
Did you check fuel pressure & volume at the motor
With fuel injection there is no bleeding to do, the fuel

Sputtered out and now it won't stay running; dies when put in gear.

Mass air flow , crank sensor . I wouldn't discount anything . Having a scan tool that can view engine sensor data would be a great help too , testing fuel pressure and flow and back pressure test the exhaust .

2e engine hard start in the morning, but when i put gasoline on the carburetor, starts fine

I'm sorry I don't know exactly what is wrong with the car, except the most common cause of hard starting in a car with a carby is engine timing being out of adjustment.

However I wanted to say please stop putting raw fuel in the carby, you will set yourself on fire. I saw that once, and it isn't pretty.

It sounds like there are a few different issues with this vehicle, spark plugs, spark plug wires, fuel filter or pump, blown head gasket. What does the oil fill cap look like? Milky (Kinda like chocolate milk?) If so you have a blown head and need to replace the head gasket. It would be best to get a mechanic to diagnosis your vehicle to see what is actually going on.
