If the check engine light is flashing it means you have a serious miss-fire that may cause damage to catalytic converters. It is not recommended to continue to drive it in this case. Catalytic converters are very, very expensive.
Recommend to have it towed to a repair shop for evaluation.

I have a 2000 Mercury Mountaineer that runs perfect while in park or while driving. When stopped or put in reverse it shakes and stalls.

Is the check engine light on? Mountaineers are bad about developing vacuum leaks which will lean the engine out and cause it to stumble at idle while in gear. Check for p0171 and p0174 codes.

Flooded Engine that Starts but Won't Idle

if it will not idle I'd like to see what the RPM's are reading on a scan tool

you may have water in the CKP connector which is sending a bogus reading to PCM

more often than not though I see this will cause a no start

Therefore, I'd start looking at exhaust restrictions and/or water in the O2 connectors
