A quick fairly easy thing to check is your mass air flow sensor. It can be cleande with a Q tip and carb cleaner. They tend to collect gunk and don't work as well as they should causing similar problems.The small wires that need to be cleaned are somewhat delicate so be careful. If this dosent help, at least you know that's not the problem!

possibly ajusting itsself. any severe weather/pressure changes in your area? and if so does your cars cpu compensate for this (thinks its at a different elevation etc then resets its idle proper after a certian time? I have heard of this but not sure if VW uses it) perhaps ask the service tech.
try changing the ignition control module in the bottom of the distributor this controls the firing of the plugs and usually when they get hot is when they start acting up. not very expensive plus you can take yours off and have it tested at a parts store.
My first guess would be a dirty carb/fuel injector set. Run some fuel cleaner through the tank and see if it gets better. You might have to do it through a couple of tanksful. How long since you've had a tune-up? It might just be that time.
