It is probable that the linkages between the motor and its actuating mechanism and the roof panel are detached. If you push the retract button as far as it will go and then push the roof panel back you should be able to reconnect the actuator mechanism and the roof panel. Had the same problem on an old renault , both wheels had become detached, reconnected them ensuring the roof panel was square, i.e. in the same position on both sides, then reattach. I was able to push steel panel pins in to the wheels and that secured it for years.
It might be a problem within the roof mechanism. I think you should consult the professional of automobile to fix this problem and yes if you ever face the roof leaks problem then check the Liquid EPDM Rubber to fix the leaks will be best help for you.
I have built, repaired and installed sunroofs for 20 years. Its hard to tell what problem is, so many variations for motors with relays, cams, programed circuit boards. To get the roof closed you can drop motor usually 3 screws then pull glass forward as far as you can, then from inside of truck you will have to take a screw driver and finish sliding cable forward somehow. When sliding by hand watch on the inside to see what parts are moving so you can finish sliding forward. Hope this helps.
I have built oem sunroofs for 20 years and if it was jerking to close you may have something in the track interfearing with the closing, but more than likely there is something broke. There is alot of plastic parts. No over-ride on an oem roof. The only obstacle in a motor replacement is make sure your lifter arms (the parts that the glass attaches to) are in the closed positon. This is called timing. You can help the motor along with a light pull or push to take some strain of the motor.
