Dirty Valve Body in transaxle or internal wear
No easy fix there
The life of a taurus trans is about 65,000 avg from the
first one built thru whenever,late 90's
You can research that
I had a trans shop & caravans & taurus were 70% of the work
Just a lot of them out there I guess & when you don't change
the fluid everyone breaks down,that is 90% of any trans shop

check or replace your thottle position sensor tps that trans needs to know where the throttle is to shift if it is bad it will do as you say wont shift to third
another telltale is it will act like it goes into lockup when shifting into reverse and stall the engine

SOURCE: Loud clicking noise coming from
sounds like the rockers or lifters have some play due to wear.you don`t say what rpm you are shifting at other than high rpm.by changing the oil you have increased the viscosity of the oil as its new and not dirty and thin and cold oil is thicker than warm oil.you might want to try a heavier oil to see if it helps.you may not get this noise out unless you replace components or adjustment of rockers if they are adjustable.if its not very bad you may have to live with it.
