Sounds like a blend door issue. Check out www.wjjeeps for the fix. Plan on 12-15 hours. about a $150 -$300 fix if you diys. $1500+ if you go to the dealer. I had to do mine almost 2 years ago. It's a project, but a very common problem with the duel climate control...

Does the water feel oily and smell like antifreeze. If so you might have a leaky heater core. Or loose hose connections.
