Few things you have to check.
1). take the alternator and the battery to your nearby auto shop, and have them test it out, make sure they are working.
2). check the main wiring ( battery cable-hot/ground, ground cable from alternator, lbattery/alternator terminels).
3). distributor cap and rotors.
4). regulator, start solenoid
5). spark plug wires.

My 66 mustang lopes up and down, I have to crank

high idle can be associated from a vacuum leak in the system- brake booster hose loose---vent hose cracked /broken or not connected. Check for broken gasket from manifold to carby. Check that the vacuum hose for the distributor is connected and not cracked

What would cause the the instrument pannel voltage regulator to fail on a 66 mustang? The gauges do not work mow.

It's called a CVR, constant voltage regulator, to keep all gauges with same voltage all the time, regardless of spikes. They seldom fail. I did not think we used one back in 66, but I did not start working for Ford until 1975. I would replace it and seee what happens. Let me know.

My rear quarter window slides freely up and down

The window regulator is in need of inspection or replacement. the gear on the knob assembly is not contacting the window gear, therefor it will not operate the window from the knob while cranking.
