On start up, the car idels verry rough and the check engin light flashes; while driving the car has no power and and runs rough and the check engin light flashes.
I pluged in a scanner and it read "misfire cylender 3", I replaced the plugs, but the same trouble code came up, and the car still ideled/ran rough and the check engin light still flashed and is flashing.
I pulled the plug wires while the car was running, #1 killed the car, #2 did nothing, #3 did nothing, and #4 made the car run worse yet.
Could the problem be a pluged cat? Maybe a pluged fuel filter, or fuel pump? Anny help would be great, I am at a loss.

Check make sure all plugs are firing. Sounds like what my 93 Rodeo was doing-Idled okay but very rough when in gear. Turns out only 5 out of 6 plugs were firing due to a defective ignition module- 100 bucks later it works fine.
Check the intake hose to make sure that it doesn't have a whole in it also check the air box that the filter goes in also. Mine was idling rough also and we found a whole in the filter box and the intake hose had a whole in it. Hope this helps.

You should have 2 02 sensors in your exhaust system. The second one trips the ligt if your emmissions are too high abd it monitors the condition and efficiency of the cat converter. The 02 sensor in front of the muffler monitors the fuel adjustment for too rich or too lean. Now, on a cold start there ias a "cold start valve tha enriches your fuel like a choke. It can be the culprit because the #2 02 sensor is doing its job. The cold start valve can be chk'd to see if it is working by observing it.. It is behind the Throttle body. It should be clicking. Vacume leak or bad idle motor. With the car in park and running with the hood open listen for leaks moving your hand around the different hoses looking for a change in the sounds that you hear. The idel motor also makes the car idel up to 1500 RPM or so right at start-up then idel down, If it doesn;t the idel motor is likly. Check engine light is on when running? Test for codes, Follow code test charts don't skip any steps!.
what kind of engine do you have? if it is the 2.o F.S.I your crank case breather valve can be acting up on you and will cause these concerns. If you have a 1.8t check the wire harness going to you coils look for cracks in your harness the ground wire if you see copper that is you problem will need to get ignition coil wire harness and cut and splice in new wire harness
