Grinds when the car has been stalled for a bit and then started. Sounds like a metal scraping noise. Also when decelerating or reaching a stop it whines and towards the end if broken abruptly it does

The grinding noise when you are braking is worn out pads. Metal against metal is not good for your discs - replace the pads otherwise your up for machining of the discs or replacing. That noise on start-up is common with worn teeth on the fly wheel. The fly wheel will stop in "common" positions just how the momentum of the motor works and the teeth can wear out at these spots - sounds horrid but is not "unsafe" problem is one day you may not be able to start the car if the starter cannot engage the fly wheel to turn the motor over. This is where you hear of people turning the motor over a little by hand (they usually remove the stone plate from below the fly wheel to hand crank the engine) I don't recommend this practice probably better to price a replacement and while it is apart consider any other work eg. Clutch or minor seal leaks as it is not a small job to replace the flywheel.

2003 jetta gl manual trans-positive battery and ground starter cables replaced...now have plenty of juice going to starter...but it grinds when i turn the ignition...now it doesn't start at...

I presume you mean 'grinds when I turn the ignition..(to start)'.
If this is so, it's most likely the starter motor 'drive (overun) clutch is faulty.

Either replace the starter motor complete or replace the drive clutch assy on the original.
The latter should be cheaper (especially if you can source a new 'drive clutch' and fit it yourself).

Someone put Dexron 2 automatic transmission fluid in the manual transmission of my 1992 geo metro. If I put the GL-5 75w in there, will it cause a problem?

I would first drain the transmission fluid out completely first. Then go ahead and add the correct fluid ( the GL-5 75w) sounds like the correct fluid you should use.
