It good have a broken throttle cable also on a lot of vehicles there are sensors on the gas pedal itself which could have something to do with it

Bad APP/ gas pedal or TPS/ throttle body. Have the codes read. Neither are cheap parts.

Remote starter only allows my starter to turn over twice; needs at least 3 with my key. How to adjust to have it starter run longer on remote?

I know you are looking to have the remote starter run a third time but I would say you need to look at your Fuel Pressure Regulator on the Scion. Sounds like it is not holding fuel pressure at the fuel rail and that is why it requires a third Crank

Toyota scion ti will not turn over. I push in the clutch and nothing happens. Everything else works so it's not the battery.

Put you car in neutral and see if the car will start .there maybe a switch that lets the car start only when the clutch is pressed down. Look on the shaft of the clutch to see if there is a switch it is under the dash board on the shaft that leads to the transmission .
