The purple wire to starter solenoid S which is switch terminal.the battery positive cable and red fuse link wire to alternator goes to starter solenoid positive terminal.

The starter has one large cable from the battery positive, and a wire that goes to the solenoid (Part of the starter) that becomes hot when the key ignition is turned to start. This also passes through the neutral safety switch. (So it wont start in gear) Not sure if this is what you need, a little vague.

I see three wires hanging were the starter go. On my 1998 Chevy Malibu 3.1 were do they go on the starter.

the wire ends have either a large eyelet or small eyelet. the small ones connect to the small terminal on the starter solenoid away form the motor and the large one to the larger terminal.

Changed distributor cap now car will not crank

You should check to make sure that the rotor button is in place. Also check the coil wire and the fire orderr to make sure that no wires are crossed. These are pretty much the only reasons why your car won't crank with the distributor cap change.

The battery cable goes on the large post nearest the battery,and all others,except for one small wire made to fit the small terminal.The cable going to the starter goes on the large post on the other side of where you put the battery cable on,the opposite side

How hard is it to replace the starter for a 98 malibu

not very hard if you can get underneath the car you should have two blots holding the starter to the bell housing and one or two wires connecting to the starter

Evidently, you shorted out something. Strange that the accessory / dash fuse hasn't blown. 1) Unhook the CD, tape all the loose wires and see if dashboard operates normally. 2) make sure you are hooking the CD yellow wire (battery) and the red wire (ignition) to the proper sources. A normal CD installation has nothing to do with the dash/ dimmer circuit.

Battery went dead in car now command start will not work

that should not affect the electric start make sure no wires got knocked off or forgot to put back on battery.
