Replace the Resistor located near the blower motor.Under the dash. It may be a little hard to get to. it has a plug of four wires and a couple of screws you have to remove. The reason your other problems are happening is because you disconnect the battery and the Computer (ECU) deprograms itself .

Have constant power going to the Fan fuse even with the key turned off

So the fan is running with the key off and out of the switch? Is this the blower fan for the heater and AC, or is it an engine cooling fan? Either way, if a fan is on or if your engine coolant fan doesn't stop after one minute, then you really do have a problem. It will quickly drain the battery. You will have to look at a wiring diagram for your car's fan controls to see which way to go. There could be a relay or two involved. In the meantime, to save your battery you could pull that fuse out every time you turn off the car, or leave it out if the fan is not needed.
There are some fuses that are "hot at all times", so they would always have power to the fuse. One would just have to consult a wiring diagram.

Battery constantly dead, changed battery, alternator, tested starter, no bad fuses or lights staying on, disconnected amp and speakers, also have noticed issue in ignition, sometimes it starts when I turn...

If hot water is hitting you in the feet change your heater core under the dash it has a hole in it. Something wet could be your problem wet connections will drain a battery over night.

Heat fan stayed on when key off, killed battery, recharged battery, tried to pull fuse for heater fan, still ran, pulled power connector to fan. When tried to reconnect this morning, fan not working....

Did you remember to replace the fuse?. So, the fan kept running even with the controls in the off position? Were there any other accessories that would run with the key turned off?

I disconnected the battery and know the truck runs really rough. even worse when heater fan is on

It will definitely run very rough. The battery regulates most of the electrical power drawn when running and if all components(electrical pumps/coils, etc) do not get a steady input then the engine firing also gets affected. Specially if heater fan is turned on which normally draws current from the battery itself. Put the battery back asap

Replace the blower resistors/relay. It is one piece, they are made together.

Engine Fan

I agree. It is the relay switch. The relay switch is located in the underhood fuse box (looks like a square fuse). It is easily removed and replaced. Had the same problem and had to keep pulling the switch to get the fan to turn off. Replaced by dealer and have had no problem with it since
