1st ...that should be covered under 6 year 50k power train warranty from the dealer.
But if your over....you need to unbolt the right side motor mount (on the water pump side) and lift the engine some with a floor jack to get clearance,

I would recommend getting the transmission serviced, and the antifreeze changed.

wow -- if your powertrain warranty expires in June then I would be kinda concerned about this problem and maybe take the vehicle down to a different Toyota dealer and have them look at it.
by your description it almost sounds like a valve might need to be adjusted(?),, but it could be something different and more serious.

Instructions for replacing 2005 Scion xb water pump.

It's pretty straightforward EXCEPT you must loosen the engine mount and jack the engine up about an inch to get enough clearance to get it out/in because the engine is about 1/4" too far to the passenger side.
