Find the relay making the clicking noise by setting your finger on top lightly, then check map on under side of cover for identification.

Curious, do you have an autostart installed? I had that happen that the Autostart shorted and just kept telling my starter to continue cranking

SOURCE: battery won't stay charged
You say your test light was hooked from the negative terminal of the battery to the chassis? This is correct?
If so you don't have a short you have an open circuit.
You will have a bad ground somewhere between the battery and the engine or between the the engine and the body. Trace your grounds.
If you need more help leave a messege in "add comments" and I will help you along.

In my experience with problems similar to this, when nothing makes any sense at all, it has most often been a ground that was left off or pulled loose by accident.
some times you can find these by getting a jumper wire and grounding one end, and touching the other end to the wiring harness ground points.
A ground is common to many electrical components under the dash. this is why a loose ground could affect so many different things at the same time.
Hope this helps
