Jaguar X Type estate rear hatch glass pops open on start up
When I start the car the glass pops open. After pressing the key fob twice to open all the doors this always happens. If I only unlock the drivers door it does not open on start up.

The remote start is tied to the Lift Hatch. Your vehicle was likely not locked, so when you double clicked the lift hatch, it did what it is supposed to do and opened the hatch. If that is not the case, take it to a remote / alarm installer to check the programming.
This sounds like you have a grounding problem with your hatch circuits. This type of malfunction usually occurs when two systems (the hatch lift and the Lift glass release) are supposed to be sharing the same ground, but one of the systems has a bad connector or a broken wire. It then "activates" the other system by grounding THROUGH the system that it is supposed to be sharing ground with.
What I would do in your case is to take a HARD look at the wires that are in the conduit that runs between the lift gate and the body. These wires flex every time the lift gate is opened and closed, and are prone to breakage.
The way you describe it, it sounds like the lift gate motor is losing contact at about 1/3 to 1/2 of the way up, and that is when it grabs ground through the glass release solenoid.
Insert your key in the ignition and turn it on and off. Push the Arm button until you hear it lock. That does the trick for me always. I own a 02 jag myself.
No easy way to do this - you need to remove the inside door panel from inside the truck and manually release the lock. You didn't say where the wiring was burnt, but when the door is open test for power at the lock solenoid - if not there when unlock is pressed, inspect the wiring (particularly at the two rubber wire casings connecting the door to the frame). If it is there, the lock solenoid is stuck and may have to be replaced.
I had the same problem with 2005 estate it used to open when starting the engine but does not unlock at all. The problem is the the sensor on the glass tailgate handle where the wiper arms is. It will cost around £70 from Jagaur themselves as I have just got one.
