I got the same problem with my 09 Accord. I think because of the FOB case designed is not solid enough, its too flexible to lose contact on the battery inside. Every times I got the problem, I just open the fob and rearange the battery inside and put it back together, this wroked for a few weeks and then back to the same old problem again. (when you grab and turn on the engine, noticed how the fob case is so flimsy ! that's what happen and in times the battery will lose contact). HONDA BAD KEY FOB DESIGN.

you may have to replace the remotes and then have them reprogramed for the car because they do go bad but if there is an autozone near you they will test the remotes for free

To get inside the car .... Use the key in the lock cylinder, unlock the drivers door to get inside. You shouldn't have to reprogram the fob unless it or the keyless module was changed. There may be a blown fuse that supplies the keyless control module (check the owners manual for location). or wires that lead into the Drivers door may be damaged ... The keyless module is located inside the drivers door at the bottom behind the door panel ... do the unlock/lock and trunk release switches on the inside of the drivers door operate the locks and or trunk release? If so it is not the fuse ... and not the wires to it ... And it could be your BCM body control module, located in the dash board to right of your gas petal. Because the number entry keypad (code for that is on the inside of the right passenger trunk bracket arm) also doesn't work I assume it's not the key fobs themselves. Your 98 manual is correct for your car.

Programming
When
Key added or replaced. System malfunction.
How
Obtain all keys. A maximum of 3 keys can be programmed. Close all doors and boot/tailgate. Switch ignition ON. Repeat procedure below 3 times: Within 4 seconds: Press key lock or unlock button. Within 4 seconds: Switch ignition OFF. Within 4 seconds: Switch ignition ON. Within 4 seconds: Press key lock or unlock button. System should now lock or unlock vehicle. Within 4 seconds: Press key lock or unlock button. Within 10 seconds: Press lock or unlock button of first key. System should now lock or unlock vehicle. Press lock or unlock button of second key. System should now lock or unlock vehicle. Press lock or unlock button of third key. System should now lock or unlock vehicle. Switch ignition OFF. Remove key. Check operation of all programmed keys.
NOTE: If less than 3 keys are to be programmed, remove ignition key after programming last key.
