    It's strange that your Mustang has slow acceleration and is making a loud noise. My Subaru is having a similar problem accelerating, but there isn't a loud sound. We might have the same problem. SOURCE: 1999 Ford Windstar, idles rough, slow acceleration

sounds like a large vacuum hose was knocked off the engine when they pulled the trans out, have that checked.

SOURCE: Loud rattling noise while accelerating

First thing i would try...... ISOHEET, Red bottle..... allows water to be mixed into the fuel and be burnt out of the tank.
get a good qaulity fuel injection cleaner, if you can locate the brand MALCO, i found it quite succesful..... and go with a full tank of premium fuel such as ammoco or shell......do not use yellow bottle of heet

Were the rear muffler tailpipe hangers checked for being broken or missing? even Engine mounts will cause this and because it does making a left turn you would want to check out the right rear one especially and of course if needed replace all of them...also meaning the hangers for the exhaust system..
