First; have your charging system tested and the battery tested. Autozone, Advance, and Oreilys will do this free.

Once you determine if those items are good you can go on to other things. The more power options you have; the more potential problems you can have. Some window motors had problems. Tracing Electrical drains is time consuming and it would have been better for the circuit to just fail so you could find it easier.

For some models the Dealers have wiring harnesses which the Dealer runs through a test machine as it duplicates the actual wiring inside your car. As the tests are made, the connectors are replaced with the test harnesses until the problem is found.

My battery died so I had it charged, when I put it back in the lights kept going up and down and I still couldn't start it???

Hi Sean, Could you explain what you mean by the lights going up and down? Do you mean that they brighten and dim, and if so is it during the attempted start up, Keep in mind that the greatest drain of power from the battery is during the starter operation, therefore all lights and as many other circuits should be off during that time. If the lights are left on and the battery is weak or the battery connections need cleaning, a power dip is not unusual. Charge the battery, clean the terminals and make sure the battery towers and terminals are clean, or use another good battery and try again. Regards John

Going down the road runs great then starts loosing charge sit awhile and push off runs great. put new altenater on it i can reve motor up if running lights and starts running good

Either have a bad battery, sometimes they go bad and the symptom is a "self" discharge that will run it down in a few days..
or.
You have something inside the car that's running it down.

The way to check is to unhook the battery for the time that its down and see if the battery is dead when you return. If the battery goes flat unhooked, you have a bad battery. If the battey holds its charge while unhooked you have a drain from the car.

Your car I think was bad about one of the cooling fan relays sticking "on". Just something to be aware of.

Battery keeps going down alternator and battery

Put an ampere meter in series with one of the battery cables, and check the current draw. You will have up to 40 mili-amps all the time. If more, after 15 min with key off, something is not timing out. Then you start pulling fuses one at a time until you find the circuit.
