The remote start should come with instructions, you will need these especially for the diagram of the units wiring harness. It will need to be wired into the ignition key on wire, the ignition starter wire, power and ground, and usually the brake light wire, and a hoodpin disable switch that will come with the unit. Also most manufactures will have a website with vehicle specific details like color and location of each wire on the vehicle. hope this helps.

There "should"only be one large red wire coming from the starter relay on the pass. side fender well going directly to the starter.
It may be black, but i'm sure it's red.

Should not have happened,
For the Factory RKE ( Remote Keyless Entry ) have you tried reprogramming the key fobs to your truck. The procedure is in the owners manual ( need all of them at programming time ).
This is stored in NVR, and should not need to be done, but worth a try.
If this is an aftermarket Remote start / alarm, check the owners manual for t on battery replacement. Have seen some off brand with strange battery ( truck's battery that is ) replacement steps.

PATS - Passive AntiTheft System.
- This is the large head on the key to the truck programmed.
HEC - Hybird Electronic Cluster ( I think that is the correct words ).
This is where the RFIDs ( see below ) for the keys programmed to the truck are stored in the cluster.
RFID - Radio Frequency IDentification
The key head has a serial number that is stored in it. and similar to the white tags on CDs and expensive items in stores, an antenna "paints" ( produces a signal field ) the RFID tag in the key to enable it to be read. This is how the key ( or those white tags in the store ) do not need a battery in them to transmit the information.
Sorry I screwed you up in the other problem by getting acronym happy without defining them.
The PATS antenna is around the ign key cylinder. To remove the cover 3 of the holes have phillips head screws in them. The 4th hole, use a punch or drift to press the button AFTER turning the key to the run position.

This is all I could come to with the issue of the RMST work start the truck, but if you used the 2 keys for the truck, the theft light would not go out.
Once you get to this point, you might not notice anything obviously wrong, which I can only suggest repalcing the PATS transponder loop antenna. I know Remove & Replace is a bad diagnoses step, the only other route is having a dealer, high end mechanic or locksmith try to reprogram the keys again. The dealer / mechanic might have luck with getting the reprogrammed, else they are going to go the same route.
I do not see where this can be, there can be 8 PAS keys programmed ( unless it is a fleet vehicle, which a setting can be set to 2 keys only, but the PATS bypass for the RMST would not have been added if this was the case ).
