The "multifunction switch" is bad. In the old days, this was called the turn signal switch. The brake light wiring for the two non functioning lights goes through this switch. Have your mechanic check the wiring into and out of this switch. It's in the steering column.

open the trunk and remove the inner liner behind the break light lenses and remove the 6 bolts that hold the lense in place

better get a second look at the brake light switch, there might be two, third brake light is on a different circuit, switch light circuit goes to signal switch then brake lights
