I have a 2003 jeep sahara and experienced the same problem ..........with mine the lock mechanism was stiff and i had to remove the door panel and lube everything and work the locks and the release handles until they worked freely. hope this helps!

Remove the front seat can give you access to remove the panel. But if it has screws around the outer perimeter, most likely will have to tear it out. Best to find a replacement first. Look at the drivers door, if it has screws, so does the passenger side. There are screws around the arm rest and door handle to remove, then it pops off. Again the seat has to be out of the way.
Won't open from outside? Won't open from inside? Equipped with power door locks? IF so, and won't open inside/outside, suspect stuck power door lock actuator. Sometimes working the lock/unlock button will make the door unlock. If not, the door will require disassembly from inside to determine what the failure may be. If the door needs disassembly while in the closed position, the paneling/clips may get damaged FYI
the anti theft is working! try manually locking your doors,then wait 15 minutes,unlock the doors with key, the last door you should lock is drivers. lock all doors from inside but drivers, when you shut drivers door,lock it from outside with the key.leave it alone for about 15 minutes please! when you unlock it with the key, if the alarm goes off, disconnect the battery for 10mins. then start over,just remember to lock the driverside door from outside this time with the key!!!
There is a door lock actuator mounted on the inside of the door jam, usually one or two screws hold it in there on the outside of the jam. Check to see if it is working. Sometimes the plastic clips that hold the rod breaks. You can get the clips and the actuator at the parts store.
inside the mechanical lock (The part that actualy holds the door shut when you close it) there is a switch that informs the control unit that the lock is either locked or unlocked. These switches fail sometimes, when this happens the control unit is not aware that you have opened the door, and therefor will not wind the window down slightly.
The switch is integral with the lock unit, and they are not easy things to replace either.
I would check the door lock actuator and the actual linkage. you need to remove the outside handle assembly for full inspection. on your model year car the linkages sometime wear out at a camon the handle that rotates the linkage. sounds really like you have worn linkage/handle.
