Can be a number of things. if its only when going up hill may be a transmission or rear end problem.
if the problem is also in acceleration or kind of a bogging down it may be a firing problem like fuel injectors, plugs, wires, coil/distributor and rotor problem

Chugging Expedition my 1999 for expedition is chugging non stop, the check engine light will flash going up hill but does stay on.

although the check engine light goes off, the code is most likely still locked in. stop by your local advanced auto parts, or mechanic to have them check it out.

My ford expedition idles fine but when i go down the road it starts skipping

not sure if your check engine light comes on. first thing to try would be to buy a couple bottles of gas line antifreeze (it aborbs water) add one to your tank now and one next time you fill up. if it is water in your fuel you will notice almost immediate results. second may be the coil pack is failing.
