There are two bolts to remove, opposite sides. One is a normal bolt, the other one is hidden by wires. Remove the nut on the ground wire, remove the ground wire, use deep socket over this to remove the bolt. It's easier than you think, about an hour and a half total.

The 1684 is about the battery supply to the transmission contol module having been lost sometime in the recent past. It could be an actual disconnect of the battery occured, or through some testing that happened, or a loose wire but in any case I doubt it would affect the engine running.
On the 1297, that one is very specifically pointing to the manifold absolute pressure sensor which is mounted directly to the intake manifold. It has several possible causes:
the 5V supply to the sensor may be open or grounded and that can be verified by reading the voltage on the violet/white wire with the ignition switch in the run position. The signal wire can be open or shorted to ground and that could be checked by measuring between the plug to the module (dark green/red wire) and pin 36 of the plug to the engine controller. The sensor could be loose in its mounting position.
But most likely the sensor itself is faulty and it is easy to replace (a couple of screws). It should cost less than $100 for the part itself.
I would therefor tell the mechanic to examine this MAP sensor and verify what is the status of this sensor and its circuit before doing anything else. I can't give you any opinion about the noises but if the MAP sensor signal is lost then the fuel/air mixture will be imperfect which will often cause not only rough idling but even refusal to start.
Don't authorize opening the engine until you are satisfied that the MAP code has been solved by erasing it and trying to restart the engine and having ir no longer appear. That is the first order of business.

P0404 IS EGR POSITION SENSOR PERFORMANCE..YOU NEED A NEW EGR VALVE..RECOMMEND DISCONNECTING BATTERY WHILE REPLACING EGR VALVE..SOMETIMES CODE WILL NOT GO AWAY EVEN AFTER REPLACING VALVE AND CLEARING CODE WITH SCANNER..VALVE IS LOCATED ABOVE ALTERNATOR ON END OF CYLINDER HEAD..THE BOTTOM BOLT CAN BE TRICKY TO REMOVE AND HAVE HAD TO REMOVE ALTERNATOR TO GET BOLT OUT..YOU WILL NEED A NEW GASKET FOR TUBE AS WELL..ABOUT 120 BUCKS FROM DEALER(CAN)

Ok, i'm assuming your replacing them, there is an oval rubber stopper on the backside of the rotor, in the backing plate, located near the bottom. it will tighten or loosen the e-brake shoes inside the rotor, loosen them all the way off, then get a big hammer and give them a really good smack, be carefull not to damage the wheel studs, if your reusing them hit on the hat of the rotor, if replacing you can hit right on the rotor face.
Use some antiseize on the hub before installin your new rotors, and don't forget to readjust your
e-brake and reinstall the rubber plug

HAVE SOMEONE EXTRACT THE CODE FROM THE CAR'S COMPUTER. IF THERE IS A CHECK ENGINE LIGHT ON THEN THE PCM HAS A CODE STORED ON IT. IT SOUNDS TO ME LIKE A THROTTLE POSITION SENSOR, BUT JUST CHECK THE CODE TO BE SURE. SOME OF THESE CAN ALSO HAVE A BAD IDLE AIR CONTROL VALVE. I HOPE THIS HELPS YOU TO FIND THE PROBLEM.
