If the engine has a miss or power loss, the check engine light should be on.
Is it ?

No check engine light visible while motor running. Light does illuminate when car is started, then goes off as it should. City MPG is 20 - 21, highway 31 - 32.

SOURCE: manual transmission takes effort to put in gear.

Have the clutch looked at. If the clutch is not releasing fully it makes shifting difficult. Have the trans fluid changed too, it isn't expensive and probably is listed under your maintanance in the owners manual

SOURCE: 1997 Ford Taurus, Won't Shift Past 3rd Gear

The forward clutch control valve has a retaining clip that is known to break on these tranny's. This can prevent it from shifting into 4th gear. Good news, the part is five bucks. Bad news, it's in the valve body which takes a few hours to get to. I fixed mine in about 8 hours thanks to great step by step instuctions I found online. Search for "valve body removal taurus tranny". If it's not the retainer clip then it could be one of the solenoids on the valve body. I believe there's one just for 3rd and 4th gear. Good luck

3l, 6 cyl (California emissions). Where is the 4th O2 or (A/F) sensor?

HO2S( heated sensor) are before the cat convertor either in the manifold or exhaust pipe to the cat converter
O2 sensors are in the exhaust after the cat converter/s
I am drawing the difference because they are not all O2 sensors as each has a different operation for the position in the exhaust
the missing one will be in the exhaust manifold or pipe at a convenient position for servicing before the cat converter

1999 Crown Victoria running rough after trans rebuild?

Real simple

Put a professional scan tool into the under dash connector

Road test

Look at data & then properly diagnose ANY problems & resolve

Why a local shop or a dealer is stumped is beyond me

IF-you do a cylinder leak down test & have no mechanical
valve sealing issues

Then you use any evap smoke machine to check for vacuum leaks
on the entire vehicle

You then look at & test all electrical system items needed

Then you review all emission monitors, fuel trim, fuel pressure,
oxygen sensor voltage & much more

Cylinder misfires etc

You do two thing

You get all the data avail with & without a road test from the scan tool

Then you must component test using an oscilloscope until some
problem is found

I believe not much that should have been done was regardless
of order or sequence

So far no one tried to find a problem or had the knowledge to do so

You may simply have a worn out & blocked exhaust converter
They last a long time but not form 1999 to 2014

While merging onto the highway when my car hit 3 and 4th gear the engine seemed to "stutter/misfire" during harder acceleration. Check engine light also flashed briefly during hard acceleration. Dur

Could be a transmission problem or something as simple as bad spark plugs.
The engine is under the most load when RPM is low and you are trying to accelerate, such as when it upshifts.
You should have the computer checked for trouble codes and hopefully that will point you in the right direction to test.
If the spark plugs have more than 50,000 miles of wear you might start with replacing them.

Chirping when @3500 to 4000 rpms, 2000 taurus

3500 rpms is about 80 mph. Is this noise in 1st, 2nd & 3rd gear? Is check engine light on?
Chirping could be accessory belt noise. Spray them one at a time with belt dresing to see if it goes away and which belt is doing it.
