It seems you may have overlooked the most obvious, the fuel filter. A severely choked filter will cause exactly this problem. You might have gotten a batch of dirty gas if it came on suddenly.

If you find my suggestions to be helpful, please share with us some details so that others may benefit from knowing the whole story. Thank you!

Sounds like upper o2 sensors are bad. May also be other things like a dirty idle air valve, fuel regulator, fuel filter, air filter, etc. Do all the maintenance then re-evaluate. And the problem with o2 sensors may not give you a code.

1999 Ford Explorer 4WD v6 when I come to a complete stop and have my foot on the break pedal I hear this thump noise coming from the rear end and sometimes it thumps when i let off the break pedal and go...

Look for a broken trailing arm, or loose bolts or degraded rubber grommets on it. This is a piece of the suspension that goes from the frame to the strut. It holds the strut in place vertically. When broken or loose this truck can bang around back and forth. It could also a a worn out universal joint which can be hard to detect because even the slightest amount of play can cause noises. Perhaps even a loose brake caliper. But the gears in the differential may be becoming worn and sloppy as well. You can check up a rear tire and try moving it back and forth to see how much played there is in the differential and universal joint.

You may have dirty or clogged fuel injectors, may also be problems with the ignition system. Might also check the fuel pressure to make sure the fuel pump is working correctly.

at start the computer idles the car quicker until it gets a signal that the motor is warming up at which time it cuts the idle speed. this is perfectly normal.
