I am a tech at a ford dealer in Michigan and was assigned a 99 beetle 2.0 with this problem. Two things helped this problem: removing the mass air flow sensor and thoughly cleaning it. Use only mass air flow sensor cleaner and no brushes it is very delicate. Also
Found a vacuum leak in the brake power booster hose. A fuel system cleaner helped a little too.

Actually "9" was a typo, Meant to be "(it died and would not hold charge)" - didn't hold shift key down - sorry. Battery is holding charge - the old battery was a good 6 years old!. I believe that when the old battery drained it reset the computer code for base idle, I am going to get a scanner on it to see if clearing the code helps - if not possibly the iddle control valve is faulty? (don't know if this year has one, the part is only listed up to 98 model year)

EPC= electronic pedal control it is a sensor and is located in front of the brake pedal . Depress brake with one hand ,the sensor with the other and release fast. this should disengauge the EPC lock listen for a thunk made by the EPC lock disengaging.
Go to auto zone. They will use a code reader to help you find exact component or components having errors. If its not the EPC.
it sounds like your mass air sensor or the throttle control sensor may be bad. Your gas and air may not be mixing properly thus causing your car to sputter, hesitate, and idle rough. Here is the common cause of surges, stalls at stops, slow idle speed, erratic idle speed, rough idle and engine hesitation (and other problems), it is in most cases the idle speed control air-bypass valve and or throttle valve and upper intake, these area's get full of gunk and combustion residue over the miles and cause idle issues (stalls, low idle) like yours, Get a can of intake cleaner from any local parts store, not carb spray, intake cleaner, it is made by a company called CRC, remove the air intake hose to the engine, hold the idle high so the engine won't stall, then spray the can of cleaner into the intake while keeping the engine running, use at least 1/2 the can, shut down the engine and disconnect the battery for 5 minutes, then restart and complete a number of mixed driving cycles, town, freeway, stop and go etc., after a few days the problem will go away as the system will relearn to the clean intake.
