Question about 1999 Lincoln Navigator
The sound is your Air Ride Compressor turning on and running. You most likly have a slow air leak in the system. Take it to a shop that can do a smoke test to find the leak.

Have not figured out how to fix it yet, but my 1999 navigator does that because of the air suspension. the air compressor kicks in occassionally - probably due to air leaking from the bladder.
it loudly pumps up and then runs quietly for a while until the compressor kicks in again. this is the same compressor you are supposed to shut off when you change a tire. the switch on my 1999 is on the passenger side floorboard.
if you look closely, you can actually see the navigator rise an inch or so when it is pumping up.

If it makes the noise when you first start and then goes away It is probably the air suspension pump coming on like normal. These pumps have a tendency to be noisy. if there is no noticable problem with the suspension except for the noise I wouldn't worry about unless the noise bothers you.It is about a $500 repair
