Ok, you may not like this, but it happened to me on a 01 mustang i was working on in my shop. It came in with engine noise, and after solving the noise on testdrive i experienced the same thing. It ended up being the torque converter, which ofcourse is inside the bell housing. Once the new converter was installed and filled it solved the problem. Also look at the dipstick, in park running when warm, inspect the fluid. smell it. does it smell burnt? is the color a bright transparent red? or is it a dingy maroon? you may be able to do a transmission service (filter and gaskit) and be ok.
Good luck!

How can I stop the Knock?

you fail to menyion what kind of car and which engine. I can only guess that this is what is known as spark knock which can be caused by several things, most common would be low octane fuel. another more critical cause could be improper timing.

2007 mustang gt have engine knock problem when going from 1st to 2nd gear at 5000 rpms?

5.000rpm's high revs and you run into problems with valve bounce ( hitting pistons) ,ring slap, gudgeon pin knock, big end noise and possible main bearing noise . You may also be getting a hydraulic lock in the hydraulic followers that is holding the valves open too long. Unless the engine has been specifically built for these rpm's any loose ,worn on unsuitable part will cause problems I am thinking that you have around 100.000 miles on the clock after 7 years and the motor is not young Ford V8 engines specifically built for a 500 klm race are limited to 5.500 rpms because they destroy the timing chain if driven over that speed .

Will not shift out of 2nd gear

Tranny most likely shot. I believe yours is a T-5, I had the same issue years back but in 3rd gear. Usually the clutch going out is a gradual thing. So I would have a tranny shop look at it. Maybe find a cheap rebuilt tranny for ya.Look online or a trusted shop.

Drivetrain problems

you know some mustangs have an adjustment system on the clutch pedal, and might need adjustment, or if you install a rebuilt clutch instead of a new one some times they come unbalance and vibrate if you did just never again trust a rebuilt clutch kit
