Does the no charge indicator lamp come on with the key in the on position ? Intergrated regulators have a full field terminal on the back on the alternator ,, bypass to see if the alternator is any good
no charge indicator could mean the cluster is faulty

Already replaced new battery, new alternator, fuse, and pt connector - voltage sits at 12.9 running - system still not charging?

It isn't a good idea to disconnect the battery while it is running as the resulting voltage surge can damage electronics. Obviously if it isn't charging there won't be much of a surge...

Some alternators are mounted in rubber to cut noise and vibration. This type needs a ground wire which is sometimes forgotten during replacement and sometimes the ground wire just breaks.

A standard alternator only needs two or three wires and sometimes a ground wire. If the direct connection to the battery is good, the ignition light wire intact and working and if needed a battery sensing wire (though this wire isn't often needed in the last couple of decades) the alternator, if it is any good, will charge the battery at the regulated voltage of about 14.5.
If you are sure the alternator is a good one and it isn't charging the connecting wires must be at fault and need to be checked.

There is one other possibility and that applies only in the case of smart charging systems. If your car has a smart charging system the alternator will have several extra wires, usually plugged into the side of the machine.
The alternator works in a similar way to the standard unit except instruction from a separate control unit is capable of reducing or suspending charging. The smart charge black box talks with the engine management black box and charging is suspended during acceleration to cut fuel consumption or improve acceleration. A fault in the smart charge system can prevent the alternator charging.

Disconnecting the additional wiring will allow the alternator to perform its normal function without interruption. The ignition, charge or battery light is controlled by the black box and can do strange things that mean nothing when the smart charge is disconnected.

Is it my alternator?

if you can charge the battery and it will start and then you run it for awhile and it dies then the alternator is not charging your battery so it probably needs replaced

Ford f150 4.2 not charging put in new alt and batt

Fully charge your battery. Some years of Ford F150 had parts which would interrupt any battery drain to preserve the battery. This would include the charging circuit which was see as parasitic.

The Antitheft would also cause problems in the electric circuit.

The newer Alternators are not made to work as well as the old ones. If the new Alternators have to work too hard they will fail from overheating so a bad battery could cause the Alternator to never catch up.

Also go to Autozone.com for a free wiring and fusebox diagram when you register your truck online. Check if there is a inline fuse within the first 30" from the Alternator. Or check for a charging Relauy in the Powerbox diagram.

Battery keeps draining already put in a brand new alletantor and brattery still draining and battery lights comes on and truck won't start

You would have checked the charging system before replacing the alternator, so I will assume the charging system is good.
If the battery is being discharged overnight or over a few days, you would need to disconnect it and check every circuit on the truck to find the drain.

Alternator not charging, alternator is good and voltage reg. good also.

Split the insulation on the battery cables. Down closer to where they attach to the starter and block. See if they have corrosion built up inside the insulation. This will let the system charge but not build a charge in the battery. You might need to replace the cables.
