How to disable anti theft system on a 99 lincoln navigater

You can't. None of them can be disabled. Some older ones can be bypassed with resistors. Sorry to say, your's isn't one of them.

2002 Lincoln navigator won't start the anti theft light just keeps blinking what can I do

Disconnect the battery cable and leave disconnected for 5 to 10 minutes. Reconnect cable and see if this resets the security system. If light is not flashing, then it should have reset. If when trying to start and the theft light comes on again, have your key checked to see if it has lost its code. If you have a second key, try using it. If this does not work, you may have to have the system flashed at the dealership.
