The best thing to do is first check all the fuses, I think there is second fuse box under the hood, look in the owners manual, also check for any shorted wiring where the radio was. If all this appears ok go to Kragen auto, Auto Zone etc and they will test the alt for free, please note that some Japanese charging systems require a good battery to work, so pulling the battery cable off may not be a valid test on this import.

What could be wrong with my 2007 Mercury Milan V6 charging system?

The voltage regulator is built into the alternator. If the wires in the alternator connector are good, the problem is in the alternator. Take it back to the shop.

Battery went dead while driving put new battery seemed to work happened again took off cable while car running car runs with cable off alternator good right?

Well, at least we know it was a good alternator-until you took the battery cable off of a running engine. Now not so sure. Not so sure, either, if your computer survived from disconnecting the battery while the car was running. Here are the facts, Shirley: years ago, that was a valid test to see if the alternator was working. But since the 1980's when cars got computers and electronic systems to do what before was done often mechanically (remember the old ignition points in distributors?), that test is a no-no. And cars have gotten more sophisticated and more delicate electronic systems have come about. All these electronics need stable current supply, and just taking a battery cable off causes voltage spikes that can be deadly to electronic systems. So never, never take a cable off when the car is running, or when the ignition key is on. That said, you may not have hurt anything-it's been done a lot with no consequences by a lot of people who didn't know what they were doing. But just as a cautionary note: don't ever do it again!
No, there was something else going on. Did the engine shut down? Or did the red battery light come on? That light is for the charging system-to alert you that the charging system needs attention if it stays on or comes on while the engine is running. The light is telling you nothing about the battery. Find a reputable mechanic or shop to look into the problem. And if they start telling you that you need this or that, make them show you the bad part-hold them accountable. Good luck, Shirley, hope all turns out well.

The regulator is inside the alternator.
There is a trem call tri-diodes.
It's a AC to DC rectifier part that will break over 5+ years or 60,000 miles.
The output will read fine at about 13.6V but under a scope the ripple will damage computer (ECU).
I recommend you bring the car is a GOOD shop or a battery specialized store like Sears Automotive and let them use there $600+ test equipment to check out the alternator.
Make sure you change the belt and alternator at the same time.

This sounds like a weak or dead battery due to a bad alternator, i would start by having the battery and the charging system checked, i think you will find the battery is low or maybe no good or the alternator is not charging the battery.

Grand Cherokee wont start, clicking coming from interior fuse box

Bare or burned wire, most likely battery cable or alternator cable near exhaust system which might be making contact with a metal part somewhere, off and on, because of bumps, vibration, etc.

Battery light stay on

Sounds like you covered all the bases, which is good. I would now start looking at fuses and wires. Start at the battery. Other than the battery cables, look at the wires, look for anything loose, especially at connectors, wires that have worn or cut insulation, or wires that look burnt or are unusually soft. Check the connector and the wires coming out of the alternator too. Good luck.
