My Bongo's been naughty like yours called the dealers and they said they had the same problem with a different persons Bongo.
They found in the end it was the water pump it had a very small hole and was drawing air in causing airlocks and the bongo overheated. If you open the expansion tank and theres more than normal back pressure.Id look into changing the water pump.

honestly do not know as i have never seen a warm up valve ,i can only sumise that it provides hot air to the inlet manifold for use in extreme cold so yes it must be possible just to leave it off

you will need to pair the new fob with the car, taking the battery out meant it has forgotten the frequency to broadcast on. A dealership will have the coding to help you.
